I have an online backup software which opens up a TCP Port (normal & SSL ones) for listening for backup requests. How can I initiate a Windows 2008 Server with my software installed in Azure such that it can work with Azure. The front-end for the above application is based on a web-interface.

I am planning on using Azure Storage services to store the backup data, I have already started implementing the Storage Client.

Do let me know how to start up for this,

You don't have direct access to Azure machines, you can only upload specific types of applications ("web roles" and "worker roles"). There's no way currently to install a 3-rd party software package on these machines.
